Could anyone kindly tell me what CNT stand for, I googled it and found no answer...

Just a guess from someone who also doesn't know. Could be "Control"?  ;)
Anyway it's just the point in the millenium bypass connected to the switch, just make that connection.

Sorry, do you mean connect it to output jack? May I ask it's the tip or the sleeve?

tonepad site has link to offboard wiring. That CNT labeled pad connects to the DPDT switch not shown on that image you linked. You have to learn offboard wiring.
