Does it matter what voltage a capacitor is as long as it is big enough & will fit on the PCB in a pedal. Say 50V to 600V? Most caps I find are 100V & up.

usually for stomp boxes its 16v minimum, electrolytics in the higher voltage ratings are usually alot larger, you will have trouble fitting them in an enclosure. I go for 16v electrolytics caps they are small in size and high enough voltage for standard stomp boxes. poly film and ceramic caps I usually get have a 50v rating and are usually the perfect size for PCB mounting. anyway, you can use any voltage aslong as its above the voltage running in your circuit but take into consideration size of the caps.

Well I got some 100V poly film caps which i was talking about. They are a little big but there is enough room.

I usually just buy whatever's cheapest as long as its at least 16v.
