I'm working on a project at the moment that uses the MXR microamp circuit from GGG in it, but I cant find a 1N4001 diode anywhere. Would a 1n4004 rectifier diode work as a substitute?

Yes, it serves the function of a reverse polarity protection diode so any of the 4xxx series will work.

just for the record, the 1N400X series of diodes are all much the same for our purposes. The higher the number, the higer the peak repetitive reverse voltage spec. So, in low voltage applications (less than 50V to be on the safe side) there is no difference in their performance.
