On the TonePAd pwr supply,there's room for 2x470uF caps or as suggested 1x1000uF,instead of leaving an empty space ,could 2x1000uF be used for even more filtering?.

Yes, though I'm not sure if it's worth it - my guess is you wouldn't be able to tell the difference.
