Yes, until the battery is disconnected the current will flow.
The thing about true bypass wiring is that it doesn't really turn the effect on and off, it just takes the inputs and outputs and connects them to each other, or to the effect. The effect is always on. The only way to turn the effect off is to kill the power to it. In the mini mixer example, if there is NO power supply connected to it, and it's just running off the battery, then removing the cable plug from the output jack will disconnect the ground from the battery to the circuit, and will stop the flow of current. In the Blue Magic example (again assuming NO power supply), removing the cable plug from the input jack will disconnect battery ground. In both cases, they are using a stereo jack to make a ground connection to the circuit.
