I was just wondering how difficult it would be, or if it was possible, to modify an existing stompbox to work inside a guitar as part of the guitar circuitry?

You should post this in the 'building your own stompbox' forum. 

You're in the section that deals specifically with digital stuff.  ;-)

But basically the major issue is normally getting space in the guitar for the circuit board and battery, and if you're lucky, somewhere accessible to get the battery in and out.  If it's a boss one, you'll need to fiddle with the bypass circuitry cos they are turned off when you power up.  You'd also want to wire the input socket to only connect the battery when it's plugged in.
