I bought some copper-clad perfboard to start my first project, and i have a question.

Is it o.k. for me to "sharpie" out where all the connections go?
If not, what is the best way for me to mark the layout correctly?

This is probably a stupid question, but i did a search for it, and i didn't seem to find an answer to this particular question.

B.T.W. i didn't really like the selection and the prices that radio shack had to offer, so im glad i bought most of my stuff online.

Should be fine. Why wouldn't it?

I've had bad experiences with the sharpie thing.  When I'm doing a test layout, I usually use those press on traces you can find at radio shack. I've had excellent results with them (just read the instructions on the package and you should get good results).

Another excellent way to make PCBs is to use toner transfer paper (you should be able to find several threads about this in the forum).  You just print the layout onto the paper and iron it onto the copper clad board.  You can get these sheets from smallbear or mouser (among others).  

I believe there was also a thread where someone used photo quality paper to transfer the toner to the board.

Look around on the net, there are tons of tutorials on this subject.

You can use a marker for sure. Just make sure that it won't eat away the copper

Oops! My mistake! I just saw copperclad and assumed PCB. I get the idea now... Yeah, that'd be fine.
